The difference does not result from a mistake; it arises because the two numbers answer different questions.

This text explains where this duality comes from, when it starts to matter in practice, and how to use it as a tool — because the mass defect, which to the uninitiated looks like a trifle, is one of the more powerful ways of narrowing down the list of possible molecular formulas.

Where the two numbers come from

Elements occur in nature as mixtures of isotopes. Carbon is predominantly carbon-12, but with an admixture of carbon-13. Sulfur has several stable isotopes, chlorine two, bromine two of similar abundance. A molecule with a given molecular formula is therefore not a single kind of object, but a population of molecules differing in isotopic composition.

Molar mass — the one given in tables and on certificates — is a weighted average that takes into account the natural abundances of all isotopes. It answers the question: how much does one mole of this substance weigh, that is, a number of molecules so large that the isotopic statistics average out. This is the number needed for weighing.

Monoisotopic mass is the mass of a single molecule composed exclusively of the lightest stable isotopes of each element. It answers the question: where in the mass spectrum will the first peak of the isotopic series appear. This is the number needed for identification.

Both numbers describe the same substance. The first describes it as material on a balance, the second — as a single ion in the analyzer.

Which number the spectrometer sees

For small organic molecules, the spectrometer shows a series of peaks spaced roughly one mass unit apart: the monoisotopic peak, then the peak with one atom of a heavier isotope, then with two. The monoisotopic peak is usually the tallest, and its position is what is used for identification.

The situation changes with large molecules. The more carbon atoms there are, the greater the probability that some of them will be carbon-13 — and for a sufficiently large molecule, the purely monoisotopic peak ceases to be the tallest and, in the extreme case, disappears into the noise. This issue was described in the literature as early as the mid-1990s, in the context of determining the masses of large biomolecules,1 and later work developed methods for determining monoisotopic mass from the most abundant peak rather than the first one.2

The problem proved persistent enough that further models of monoisotopic peak assignment were developed — including double-linear approaches designed specifically for high-mass precursors3 and methods of precise assignment for molecules of complex composition.4 Separate tools were built for antibody-based therapeutic molecules.5

For someone working with small organic molecules, the practical conclusion is simple: the monoisotopic peak will be visible and useful. It is worth knowing, however, that this convenience is not a property of the method, but a consequence of scale.

Mass defect: a seeming trifle, a real tool

Atomic masses are not integers. The deviation from the nearest integer is called the mass defect, and it differs from element to element — which means that the fractional part of the measured mass alone carries information about elemental composition.

If the measurement is accurate enough, the mass defect makes it possible to reject most of the molecular formulas consistent with the nominal mass. This approach has been described as a tool for limiting the list of formulas in high-accuracy measurements6 and developed further in models tailored to specific classes of compounds.7 The significance of monoisotopic and carbon isobars for identification has been analyzed separately.8

This is one of those situations in which an increase in measurement precision changes not so much the accuracy of the answer as the kind of question one is allowed to ask. When measuring to unit mass, we ask “how much does it weigh”; when measuring to the fourth decimal place, we can ask “which elements is it made of”.

The isotope pattern as an element’s signature

The most practical application of this knowledge is the recognition of halogens. Chlorine and bromine each have two stable isotopes with significant abundances, which produces a characteristic, easily recognizable pattern in the spectrum.

For bromine, both isotopes occur with nearly equal abundance — the molecular ion peak and the peak two units away have similar heights. Such a double peak is the signature of bromine and is visible immediately, without any calculation. For chlorine the ratio is different, but equally characteristic. With two halogen atoms in the molecule, the pattern becomes more complex in a predictable and still diagnostic way.

For our catalog this has direct application: bromantane contains a bromine atom, and its mass spectrum carries this signature. Checking whether the double isotope pattern is present takes one look at the spectrum — and it answers a question that a chromatogram cannot settle in any way.

Methods based on accurate mass measurement and chemical database searches use exactly this information when assigning structures to signals of unknown origin.9 The isotope pattern is one of the strongest filters here.

How to read the mass on a document

A few distinctions that prevent common misunderstandings.

The mass on a certificate is usually the molar mass — the number needed for weighing. It should not be compared directly with the position of a peak in the spectrum.

The difference between the two masses grows with the size of the molecule. For compounds with masses below a few hundred units it is small, but not zero.

A salt and the free base have different molar masses. In a content assay, this is a difference that can shift the result by a dozen or so percent.

A hydrate has a greater mass than the anhydrous form by the mass of the bound water. If it is not known which form one is working with, the quantitative determination is burdened with a systematic error.

The last two points are directly linked to what a substance’s registry number identifies — and that number distinguishes the salt, the hydrate, and the anhydrous form as separate entries. We write about this in the article on what a CAS Registry Number identifies and what it does not guarantee.

Mass spectrometry answers the question of identity differently than nuclear magnetic resonance: NMR describes the environment of the atoms, mass spectrometry — the mass of the molecule and the way it fragments. The two techniques are complementary, and both tell you something a chromatogram will not. We write about the former in the article on the proton spectrum as proof of identity, and about the limitations of chromatography in the article on what this method sees and what it does not.

Sources

Each entry below was retrieved from the PubMed database via the E-utilities interface and is not reproduced from memory.
